Error when opening .mov files - a few seconds cut away

Sometimes when opening mov (quicktime) files, a few seconds in the beginning of the sound is cut away. Typically 1-4 seconds. This is the case both when dropping the sound through the batch processor and opening the sound in Amadeus Pro 2.0.8. I use Mac OX 10.7.4 on Macbook Air 13".
The problem seems to be present only regarding .mov sound files, not .mov movie files.
This is really slowing down the process of fixing the sound of many files in a large project I'm working on.
Grateful for any help.

any clues on the .mov opening error? I get this issue over and over again and would be grateful for any help. Thanks in advance.
