I've been having this issue for a while and I *think* I've pinned it down to Amadeus Pro (but further testing continues).
Most of the time, it records fine, but sometimes I get pops/crackles/dropouts ...

Also, you can disable the update checking in the preferences.

Ah. I wasn't sure whether doing that would prevent me from receiving bug fixes for 1.5.5.

Another way of transferring from iTunes is to burn an Audio CD (use a
rewritable CD so you don't waste it) and then open the resulting
files. This is probably even faster.
