Yikes - that's an odd looking wave.
If you absolutely have to use that audio file, you might find it's one of the times that hand drawing the wave might work.
I'm guessing the issue is with those noise spikes at the bottom of the main wave - if you only need to take care of the selected section, then drawing the curve through the nine you have may be the simplest way.
Is this a vocal?

In some cases you can do a pretty good job. Programmatically you can go through the file, find the areas where they are clipped, take a few points either side of the clip and fit a parabola through them. This assumes that the clipping is not too severe -- I have cleaned up the sound using this technique a few times and mostly the sound is much better.
